In most cases when designing a fired furnace, a stack will also be designed so to safely emit effluent flue gases.
Will this also be the case if the effluent gas stream is sent off to treatment for Carbon Dioxide removal?

Yes, because the vent gas will contain water, nitrogen, excess oxygen and low levels of CO2. The challenge is often that after CO2 removal the flue gas is much colder, and therefore stacks must be taller, or have induced draft fans to get higher exit velocities.
