The pressure at the top of the vacuum column is always the lowest as pressure decreases as vapor flows from the bottom (reboiler, kettle) to the top. If the pressure at the top of column is higher than the bottom of the column right before the reboiler and the DP measurement becomes negative, apart from a vacuum leak on the top, what else could contribute to this higher pressure reading assuming that the pressure indicators are correct and there is no heat applied to the kettle.

Is this at steady state or just an instantaneous measurement blip? There is no "assuming that the pressure indicators are correct." Check for liquid or plugging at the inlets to the pressure sensors.

Don't assume anything, replace your gauges with calibrated sensors and then share with us your data.
