How can be inserted two or more simulation in one window in pro ii software?

If I duplicate a flowsheet, how can i change one  flowsheet without affecting other one?

Every unit op and every stream has to have a unique name. So by 'duplicating' a flowsheet in the same simulation file, you make an equivalent model with renamed unit ops and streams. They do not have to connect to each other so just change one of the flowsheets however you like.
