I would like to ask whether it would be good enough to use a pre-heater before a vaccum system in order to avoid condensation of vapours of fatty acids and choking the pumps.

I would consider a wet scrubber or condenser upstream of pump, e.g. spray a solvent into vapor stream to knock out fatty acids.  You've got to deal with them somewhere; if the pump is oil sealed, they'll get into the pump oil.  You need to provide more information.  If the pump is a liquid-ring pump, is the sealing fluid immiscible with the fatty acid(s) in question, or does it dissolve them?  Or are you using an ejector or dry screw pump?  http://www.graham-mf...bvacuum/223.pdf may be worth reviewing.
